My first thought would be to check the Z axis cable to make sure it is seated properly at both ends. This is what tells the Arcdroid Z axis where it is and if not seated properly could be you issue. If I understand you problem correctly.
I think it is the normal operation of the machine. I was worried about it as well. But after looking at the setup. The z switch is at the cable end on the main unit. So it drives the z down until you get slack in the cable and past that point just a bit so that when it retracts it can get an exact position that the cable gets tight and activates the z switch so the deflection of the arm is the springs pushing it up when there is slack in the cable. They compensate for this in the default Z offset. so it knows to add say 0.040 to the position for the arm deflection. Again I was very concerned when I first started using the unit with how much the arm moves up and down when probing. but it makes great cuts if the table is level with the unit.
